Quickly setting up a 3D scene?
If you use something like libassimp https://github.com/assimp/assimp it will allow you to import these and access the data to generate your Vertex Array Objects then render to a frame buffer object.

Noob question: Between WebGL, OpenGL ES and emscripten, what is the recommended usage and relationship between them for creating an interactive browser based graphics app?
The emscripten interface for the assimp library. It runs entirely in the browser, and allows you to import 40+ 3D file formats and access the result in JSON or glTF format. This is not a full port of assimp, but an easy to use interface to access it's functionality.

What library would be good for loading .obj vertices, normals and texture coordinates?
I believe assimp is C. There is an example here.

Thats is because to do internal test for load things I used blender (open source), but the professional world or at least seems that most of them still uses autodesk maya, and that is how last of 2021 came and final 3D models for the EA was ready to implement but Assimp have a open issude since 2018 relating problems to load animations with .fbx format if it was exported from maya ....

For your own engine, do you use an existing format or build your own managing meshes, materials etc in your scene?
You may be interested in the Open Asset Import Library. I recently replaced my own gltf import with this and it's been a real breeze, and a good reference for basing my own internal models on. Lots of supported file types and language ports.

How are rust devs doing?
I really like the C++ ozz-animation library, and Rust doesn't have a good answer for it (yet! work is being done) It has a really great compressed animation data format that again is good for the web It also has a great runtime library for distributing animation calculations across separate cores

What is a good absolutely minimalist game/rendering engine?
I'm not sure that even Sokol has animation support built in. The animation sample appears to use OZZ Animation, which could probably be used with the other rendering libraries too.
