DSi CFW Megathread
TwilightMenu++ is an application for the DS&DSLite (via the r4 flashcart) or the DSi/3DS (via CFW). When opened, it looks and functions like the DSi menu. It allows you to access and play Roms via a prettier interface. This should let you run NDS, NES, and SNES games without any additional plugins.

Creating the Ultimate Pokémon Machine, and more! (v2.0)
Alternatively, you can use TwilightMenu++, which is an application for the DS&DSLite (via the r4 flashcart) or the DSi/3DS (via CFW). When opened, it looks and functions like the DSi menu. It allows you to access and play Roms via a prettier interface. However, I don’t like using it on the 3DS. If yours is broken, try downloading it again from the Universal Updater app or try this.

Creating the ultimate 3DS Pokémon Machine (v1.0)
Alternatively, you can use TwilightMenu++ but I don’t like using that on the 3DS.

Now that the 3DS shop is closed, is there a solution using Sky3DS to access Poke Transporter?
A side note: If you want to transport Pokemon from gen 5 or before and your gen 5 game is on an R4 or similar DS flashcart (or is a fake/reproduction cart from eBay), that won't work directly since Transporter only sees actual retail cartridges. There is a workaround though, you can move your ROM and sav into TwilightMenu++ on the CFW console, which plays DS games from the console's SD card. Then you can use Dream Radar Cart Redirect, which makes Dream Radar and Transporter both read sav files off the console SD instead of retail cartridges in the slot.

Why does twilight menu freeze only when playing pokemon black 2?
Also be sure to update to the latest Luma firmware as well as the latest version of TwiLight if you aren't already using them.

3DS XL flash cart recommendations?
don't use 3DS flashcarts(gateway, sky3DS), you will brick your console, install CFW( https://3ds.hacks.guide/ ) and TWiLight Menu ++ (https://github.com/DS-Homebrew/TWiLightMenu/releases)

Does PowerSaves work on ds cartridges?
DSi with CFW, using Godmode9i. You want the .nds file. Put it in /roms/nds on your SD card and launch it from Twilight Menu++. To backup a save, click on "NDS GAMECARD" and then select "Save". This will make a .sav file in /gm9i/out on your SD with the name of the game. You can browse there and change the name with R+X if you want after it finishes. That opens a touch keyboard; start is OK, B is backspace, D-pad moves the cursor. To restore the save, browse to it and click on it, and select "Restore save". This way is a close second, do it if you happen to be using a DSi instead of a 3DS at the moment.
-
Just a friendly reminder to backup your saves. Regularly. If you can. And your save states.
If you have a DSi and are playing on an authentic cartridge, you can use [Godmode9i](https://github.com/DS-Homebrew/GodMode9i/releases) to backup your save IIRC. But to restore the save, I think a 3DS is needed.

I want to emulate legally. How do I download a game I have in a physical copy to my computer? (To my knowledge, that’s legal, right?)
Dumping using a DSi with CFW: Do the guide setup for Unlaunch since I don't think it gets enough access when launched from just Memory Pit though I haven't tried so idk it might, but either way Memory Pit is a pain in the butt to do every time when you could just turn it on and optionally hold a button. Download Godmode9i since I don't think the guide has you install it. Get the .dsi file and put it in /roms/dsiware on your SD card. Boot your DSi into Twilight Menu++ (how you do this varies somewhat since the guide gives some options and you can configure Unlaunch various ways). Navigate into /roms/dsiware or wherever you put godmode9i.dsi. Then it's pretty much the same procedure as doing it on 3DS though it might copy a little bit slower.

GBA use on EDGE card for ds lite
Hmm, you could try loading nds-hb-menu (the BOOT.NDS, you can rename it), TWiLight Menu++, or GodMode9i, then loading GBARunner2 from one of those.
-
ds file not running?
Try loading it from nds-hb-menu, TWiLight Menu++, or GodMode9i.
-
Transferring Pokemon Saves
DS (Lite): Back up and restore using GodMode9i (instructions, requires GBA game) or savegame-manager (requires Wi-Fi (that the DS can connect to) or a Slot-2 flashcart able to run in DS mode)

GBA Backup Tool uses L and R buttons, mine are broken...
You can use GodMode9i, it doesn't need L/R for dumping and is at least as compatible as GBA Backup Tool, possibly better. (I'm like 95% sure GM9i has perfect GBA compatibility in the latest version, where GBA Backup Tool might be missing a couple obscure things. If anything is broken in GM9i please let me know and I'll try fix it.)

Help with R4i gold emulators
You may need to load TWiLight Menu++, nds-hb-menu, or GodMode9i then load the homebrew from there, flashcard kernels can have trouble with some homebrew sometimes.

Is there a working method for getting the Pokewalker to Connect to my Heartgold rom on my n3ds?
The Pokéwalker also did sometimes work on very old versions of bootstrap (the issue I linked above probably has some working versions), however it may be tricky to get working now as TWiLight Menu++ disables the Slot-1 card to save battery and prevent some issues. Your best bet if you want to try that is to load your ROM from TWiLight to set the config right, then exit to the 3DS HOME Menu, load GodMode9i installed as a CIA, then load the old nds-bootstrap.nds from there (Boot file (Direct), not Bootstrap file)
What are some alternatives?
nds-bootstrap - Boot an nds file
PKSM - Gen I to GenVIII save manager.
Luma3DS - Nintendo 3DS "Custom Firmware"
hiyaCFW - World's FIRST Nintendo DSi CFW!
mgba - mGBA Game Boy Advance Emulator
GBARunner2 - A GBA hypervisor for DS. (like nintendont for gc on wii)
universal-pokemon-randomizer-zx - Public repository of source code for the Universal Pokemon Randomizer ZX
open_agb_firm - open_agb_firm is a bare metal app for running GBA homebrew/games using the 3DS builtin GBA hardware.
flashcard-bootstrap - Nintendo DS flashcart kernel replacement project
nds-hb-menu
Universal-Updater - An easy to use app for installing and updating 3DS homebrew
gba-link-cable-dumper - A gc and wii homebrew app to get gba bios, roms and saves via the gc gba link cable
