From what I'm reading, mriscoc's firmware appears to be a bit more polished and offers even more features than Jyers. Have a look at their page - https://github.com/mriscoc/Marlin_Ender3v2/releases/latest From what I'm reading you can change the bed dimensions via gcode command and also in the advanced settings menu. I'm going to try this route despite having already downloaded all the software to compile my own jyers firmware..

By any chances are you using the Jyers firmware? Because that firmware works horrible with a lot of probes. Try the Professional Firmware, I never had a probe crashing problem with that one.

Why does my z offset keep changing?
Once you tram the bed, are you doing a mesh? I use UBL (Unified Bed Leveling) to do a 15x15 mesh that takes approximately 225 points of readings. If you are using Jyers firmware, which I highly recommend) or Professional firmware by mriscoc, both rimwares based on Marlin but are more rich in features than the base Marlin firmware, you can view the mesh on your display and see where the high/low spots are. The mesh can be saved to your EEPROM and used without having to redo the leveling process all the time. This is, of course, providing that your bed is not shifting and you wait for the bed to cool down before removing the prints so it doesn't mesh of the leveling. I am not sure about the Professional firmware (because I don't use that one) but I do know the Jyers firmware has a bunch of precompiled .bin files for all the boards and for many different configurations.

How do you save your Z offset settings?
i use https://github.com/mriscoc/Marlin_Ender3v2 and i am very happy with it
- CR-Touch - Mesh values are never saved correctly. Bed leveled but the values change after it homes/creates a new mesh.

Replaced Aquila board with Creality 4.2.7 and re-installed Alex's firmware. Just freezes.
I've re-installed the firmware: UBL-NoProbe-3x3-N32.bin (is this correct?) I have no probe but not sure on N32 or G32 and 3x3 or 5x5.

N32 Chip clarification`
so to your last question why cant you update to marlin 2.1.x , well you can , but since its a different chip you will need an init script . if you want to do that with the 2.1.x copy this file https://github.com/alexqzd/Marlin/blob/main/Marlin/src/HAL/STM32F1/HAL.cpp into Marlin/src/HAL/STM32F1/HAL.cpp and add a #define VOXELAB_N32 into your config file , and bam it works .kinda i had some icons missing , its honestly a bit of a hassle to get working spez for someone without microprocessor experiance .

Aquila Temperature Range?
There is a limit in the firmware around 250c ish so if you want to print materials that need a higher temp you will have to modify the firmware. If that is something you want to do best to start with Alex's FW. There is a modified version here for high temps but may not be exactly the one you need. If you can't compile yourself I'm sure someone could do it for you if you make a request.

Original Aquila 12864 screen swap issue
I could not find this guide to compile the firmware for it, could you link to it? It may be the pins of the CPU are wired up to different things on the aquila board and you need to define them properly. As you have the STM32 then there should not be any other changes to look out for unlike the other chips. You could compare the configuration files with Alex's to see if you have missed anything.

Printer is messed up after firmware update
I would suggest using Alex's firmware if you are printing at high temps. Then you can use his repository to mod and compile you own FW. (for the H32 chip use this one) Some people have already done the high temp mod on some versions like Printsleo3D
