I had the same issue, delete and reload EVERYTHING (Not your Nintendo folder obv)... and download the packages from the HB store instead of throwing them on via SD card before boot, otherwise you'll bork it again... hope that helps (otherwise format your SD, and use this https://github.com/yyoossk/Atmosphere-with-Hekate/releases)

For those who google search for "red boot.dat? error" problem even you have boot.dat in SD card and found here: There is a dude called carcaschoi from Hong Kong, thanks for him and his team's hardwork by making a AIO CFW package which have packaged most of the common used package and setting like DNS setting, fusee, herake, tergaexplorer... all people commonly used with Atmosphere up-to-date in the GitHub, which would help alot shortern your solve problem time. No matter you are using RCM method, SX-core, SX-lite or HWFLY chip, all you need to do is download it, follow the guide, copy and try, that's it, his boot.dat must be correct and able to works on all kind of chips, if it still shows the error, trust me, save your time, just stand up, go out and buy a new SD card, don't waste your time to try all different package combination from any other guide because your old SD card already ****s up, none of them will works as it is just some other manual method to create your custom package. This is usful and easy for those who want to replace from sx-OS to Atmosphere as well although I don't think there will still many of them there: https://github.com/carcaschoi/ShallowSea
